Check input1.txt, column CDS & extracted region has same number of rows. If they are same, get values from extracted region $14 column (351297, 351464,371785,371950) and replace these values in CDS rows $4 &$5 (for eg. in CDS 1st row 1 with 351297, 168 with 351464, 169 with 371785, 334 with 371950 and so on). Print out the only replaced CDS rows as follows

I want to take $14 of the last line (interval="1960862) only the number (2010140) add to $4 column (1043,1132,2063..3633) i.e (1043+2010140=2011183, , 2063+2010140=2012203, ) and to $5 column (1132+2010140=2011272,2260+2010140=2012400 ), ignore the last line.

The output should look like this:

But I need in one perl script, based on user input(may be input1.txt or input2.txt) checks the conditions gives the output1.txt or output2.txt

I assumed that extracted region lines follow CDS lines for each alignment.

Copy this code into script.pl:

You could run perl script with input1.txt:

perl script.pl input1.txt > output1.txt

if you modify line:

my $input = 1;

with

my $input = 2;

you could run perl script with input2.txt:

perl script.pl input2.txt > output2.txt

Perl script could also gets two arguments: input file and type [12].

If you modify line:

my $input = 1;

with

my $input = 1;
$input = $ARGV[1] if defined $ARGV[1];

you could run perl script with input1.txt:

perl script.pl input1.txt > output1.txt

or

perl script.pl input1.txt 1 > output1.txt

and you could run perl script with input2.txt:

perl script.pl input2.txt 2 > output2.txt
