If a shell script has an extension it is commonly .sh. I have never seen a .ksh or .bash script. Most shell scripts have no extension though, like all the scripts in /etc/init.d/* as an example.

You are correct but you will also not get new files and changes to the dont_delete_me folder if you do it in one line. If you don't want to sync changes and additions, then you can just use the --exclude flag as you described here.

Does it just time out? Or are you getting an error such as file not found / forbidden? This could be a problem in many places. Start by checking your document root is in fact /var/www/ in /etc/httpd/conf/httpd.conf
