My original belief was right. There are two grub.cfg files on the system. The upgrade routine updates the wrong one because the drive holding it is not mounted in /etc/fstab. So I will have to mount it in /etc/fstab or change the boot disk in the BIOS that will fix it.

@Gilles suggestion was correct. There was a ~/.ssh/config file that restricted the combination of host and user to PreferredAuthentications keyboard-interactive,password. I must have put it there years ago for some reason and had forgotten about it.

@Rui, Jakuje, Nils - The host names are all in /etc/hosts and the ping to the right IP address.
