Mathematica sets its Documentation Center as an iconic window according to xprop. I think this state might be the culprit for making this window a zombie window, not focusable by the mouse on my window manager. Can I change the window state to normal using some X tools?

The window manager is responsibly for declaring some windows to be unfocusable. You need to tell your window manager that this window may be focused. What window manager are you using? –  Gilles Dec 25 '12 at 22:15
    
I am using herbstluftwm but it seems this is also a problem on i3wm as well. Both window managers are static tilers with the capability sending windows to a "floating" layer. –  wdkrnls Dec 26 '12 at 7:10
